An important factor in a qPCR experiment is maximizing the efficiency of the PCR amplification, and short PCR amplicons help ensure high efficiency. Typical qPCR amplicons are 70-200 bp in length, and we recommend designing your target in that range. Longer amplicons can be used, but may require optimization (e.g., increased extension times).
